Windows->Options->Sync->Align captured material with [ Capture Time ]

Recording from soft-synths or other sample-synced sources requires a
different post-capture alignment policy than aligning to external
audio. I don't understand why we don't use JACK port latency info to
correct this, but jesse and i thrashed this out and for some reason we
decided that the user had to make the decision.

I'll comment on the rest once I hear what you get when you make this
change.
