 I have a problem similar to this with a audigy card... I use a 48000 Hz as 
sample rate:

/usr/bin/jackd -R -p60 -t5000 -dalsa -dhw:0 -r48000 -p512 -n2 -S -i1 -o2

and the problem is solved.
