Two general ways:

 - Get rid of the cable between your motherboard and your soundcard which 
transports the beep.
 - Using kernel 2.6 don't load the module pcspkr...

Or use the kde-konsole named Konsole and turn the audible beeps into visible 
beeps in its configuration....
