Yes, assuming you are using standard init.d scripts, put it into
/etc/init.d and a symbolic link to your audio runlevel, e.g.,
/etc/rc3.d/S99rtirq -> ../init.d/rtirq

/etc/rtirq.conf is more debian-ish, but both are fine.
