I'm not entirely sure either, but note that the behaviour when you
split a segment changed a while back -- formerly you got two segments
with one overlaid unhelpfully onto the other; more recently you should
get two separately visible segments on the same track.  (I can't
actually remember though whether this change predated 1.7 or not.)
Anyway, you should just have to drag the lower one to a different
track in order to get them treated as separate staffs for the notation
view and Lilypond export.
