note that I had the same issue compiling qjackctl from github

you have to install libasound2-dev

./configure should report this line:

  ALSA MIDI Sequencer support  . . . . . . . . . . .: yes

There is ALSA MIDI and JACK MIDI. Two worlds. You can bridge them with
a2jmididi and then connect the ports as appropriate.
