Have you tried to export your hydrogen song to midi first?
I have no experience with any app that is capable of ouputting sheet music, but i would imagine that midi is a rather common input format for such an app

some good docs/tutorials that can import midi and export lilypond... I
*think* music21 and mingus can do this but I'm wondering, before I
invest some hours in this, if there are faster ways.

Maybe Rosegarden (for example) can do this?
