I'm not sure what the capabilities of the iConnect are. Does it route
(digital?) audio from the iPad into the computer?

While this would certainly be handy, there is always the traditional way
of recording, i.e. handling the iPad like any other hardware synth. You
need a Camera Connection Kit and a USB audio+MIDI interface that is
class compliant. You connect the latter to the iPad via the former.

You'll probably need to power the interface with its own power adapter,
since the iPad only provides very little current and will refuse to work
with the interface if it draws too much current.

Your Linux box then needs another audio/MIDI interface to send MIDI and
receive analog audio in.

If you're happy with the quality of the analog audio output of the iPad
itself (i.e. the headphone outs), use that (via a mini stereo jack to
two normal TR jacks cable) and just a cheap USB-MIDI interface like one
of these:
