I don't object to the way OSX does it, with ~/Library/... that's just
one directory with some app-specific rubbish in sub directories, but
it's a bit late to go down that route in Linux.

FWIW, I don't like it when apps create or use files in my home
directory
that don't start with a dot, it makes my $HOME messy and conflicts
with my
preferred arrangement of directories in some cases.
