Apparently mp3s can have either of two different tagging systems. Some
software seems to recognise one type, and other software the other
type.
Is there any reason why I shouldn't set both types, and does anyone
know of any software that will set both at the same time?

There's two versions of ID3 about, with v2 having varying levels of support.
http://id3v2.sourceforge.net/ is a simple commandline util that provides options to set
both or either.

I use the "AudioTagTool", it provides both version1 + version2 tags
maybe you just give it a try...
