All that does on my system (Ubuntu 16.10) is give me a choice for
realtime operation (that's with jackd2). Doing with jackd gives a new
terminal prompt with no option dialog.
I suspect that if jackd2 is installed, you can't "reconfigure"
jackd1 ;).
However, those real-time settings are all that's needed to get jack
working. That's why I mentioned that pulseaudio _likely_ could be an
issue for users not _familiar_ with Linux audio and Linux desktops.
